The third volume of the Kingdom Hearts manga was originally published in 2006 by Tokyopop. It continues Sora's adventure from the sealing of Olympus Coliseum up to the sealing of Neverland. The front cover depicts Sora in Merman form, Donald in Squid form, Goofy in Sea turtle form, Sebastian, and Flounder in Atlantica.

- Halloween Town does not appear in the manga for an undisclosed reason.
- Figaro appears in Monstro.
- In Atlantica, the Crystal Trident is never found or used.
- In Atlantica, all of the items in Ariel's Grotto are destroyed by the Heartless.
- The Lost Boys appear in Neverland.
- Donald is the only character while in Neverland who cannot fly.
