The Command Matrix (コマンドマトリックス, Komando Matorikkusu) is the command system in Kingdom Hearts Re:coded. Before deck commands can be used in battle and in the field, they need to be installed in the Command Matrix.

The commands that can be installed are limited by the amount of Memory each command takes up and the number of available slot groups in the Command Deck. Three slot groups are available initially, with up to five additional slot groups that can be unlocked by hooking up chips to Command Expansions in the Stat Matrix.

Commands are installed in the blue slots in the Command Matrix. Installing commands in adjacent blue slots causes them to be "test-converted", or temporarily transform, into a new command, which appears in the connected red slot and, by extension, in the Command Deck. Defeating enemies earns Command Points (CP) for all installed commands. When a command accumulates enough CP, it is marked with an exclamation point. When two marked commands are installed in adjacent blue slots, they can be permanently converted into a new command. If the two commands cannot be converted into a new command, the result of test-conversion or conversion will be a more powerful version of the command in the first blue slot. When you have placed a command in a sub-slot and go to select a partnered command for the other sub-slot, any commands that will react with the prior command will be highlighted in yellow.

Overlay commands

Overlay commands are abilities that only appear in the rail-shooting and side-scrolling areas of Traverse Town, Wonderland, and Hollow Bastion II. They are in place of the normal Deck Commands, and only have a certain number of uses.

Fire Lunge (ファイアランジ, Faia Ranji)	10	Data-Sora dashes forward while thrusting his Keyblade in a spiral of flames.
Blizzard Dart (ブリザドダート, Burizado Dāto)	5	A spinning ball of ice appears above Data-Sora's head, firing bullets of ice ahead of him at a downward slant. The bullets can bounce off the ground and metal blox, and it may freeze enemies on impact.
Thunder Rain (サンダーレイン, Sandā Rein)	5	Sends a rippling stream of lightning bolts raining down both ahead and behind of Sora. If the lightning hits metal blox on the way down, it will be blocked from hitting the ground.
Wind Spin (ウィンドスピン, Windo Supin)	10	Data-Sora spins with his Keyblade extended, creating a cyclone that propels him upwards and damages enemies and bug blox that get caught in it.
