Invader begins with Kairi trying to find Sora, so he can help her pack up the raft. Then cuts to a scene of Sora in the Secret Place, where he has a flashback of him an Kairi when they were younger. A man then appears, and says "This World has been connected...". When Sora turns to confront him he teases Sora, and when Kairi walks in, he disappears. Kairi scolds Sora for yet again being lazy, but he says he was back there getting mushrooms. They both leave to meet Riku down at the boats, so they can all go home.
The next day, Kairi searches the Island for Sora, so he can help her prepare the raft for their departure. Sora is actually at the Secret Place, reminiscing about the cave drawings he and Kairi drew while they were younger. His daydream is interrupted by a cloaked figure who comments how unknowing the boy is. Kairi enters, dragging Sora away while scolding him on his laziness. The kids meet each other at the dock, preparing to go home.

Later that night, while Sora is packing, he notices a storm growing over the Island. Concerned about the raft, he goes to the island to make an attempt to save it. When he arrives, he notices Riku and Kairi's boats are also stationed at the dock, and runs up the dock looking for his friends...without noticing the Shadows beginning to rise behind him. He spots Riku as he runs past the small island, and asks if Kairi is with him. Riku looks back at him, but doesn't say a thing as the darkness begins to envelope him.
Later that night, while Sora is packing, he notices a storm approaching the Island. Concerned about the raft, Sora heads to the Island to secure the it. Upon arrival, he notices both Riku and Kairi's boats are stationed at the dock. Sora rushes ahead, unaware of the dark creatures beginning to rise behind him. Sora finds Riku, alone, past the Seaside Shack. Confused, Sora inquires about Kairi's whereabouts, but receives no answer, instead watching a silent Riku begin to be enveloped in Darkness.
