Agrabah takes on a much different appearance in Kingdom Hearts II. The city areas are a lot larger than any from the previous game, with many bridges and pits. The first area is simply named , and serves as the city's main part. In a quite unpolished part of this area is where the is located, which also houses a Moogle Shop. can also be reached from the main city area, and is a small garden right outside the main palace. The Blizzard Lord and Volcanic Lord are also fought here. The city's second big area is the , and is overflown with small shops and stands. During cutscenes an area called Palace Dungeon is seen, which is where Sora and the others lock away Jafar's lamp, after Pete attempted to release him.
Agrabah itself takes on a much different appearance in Kingdom Hearts II. It only has two areas, but each of these areas are larger with many bridges and pits. Aside from the main city of , the holds many enemies, though no shops. However, the , the headquarters of the mischievous merchant who causes much of the chaos in the game, has a Moogle shop in it. can also be reached through the main city.

Leaving the Bazaar leads to the city's entrance, the , which is a small area with some trees, bushes, and an oasis in the distance. From their the party can chose between two paths. In Sora's first visit to the world, the left path is the only one available, and takes him to the . Entering the cave takes Sora to the , which reveals the cave's drastically different design. On each side of the path are enormous chasms which seem to go on forever, with several wide rectangular boxes floating across the area. Traversing past some odd statues at the end of the passage leads to the , where a quick water puzzle ensues. Completing the puzzle takes Sora and company to the . Here, the gang must defeat a number of Heartless in a short amount of time, while slowly falling through several platforms. If they succeed, the becomes accessible.
Going outside the gives Sora's group more options. The first, and in Sora's first visit to the world, only option available is the . However, the Cave of Wonders of Kingdom Hearts II is completely different. It has but one floor, divided into the and the . The focus of the Cave this time is the . Here, the gang must defeat a number of Heartless in a short amount of time. If they succeed, they can enter the .

When returning to Agrabah for the second visit, the right path outside the Palace Walls opens up, leading to the , which can only be navigated by Sora riding alone on Carpet. Passing through the buried city will take Sora and Carpet to a tower, located in the middle of a massive sinkhole, which houses the room called the .
In the second part of the game, the other area from the Palace Walls opens up, the , which can only be negotiated by Sora riding alone on Carpet. He can use Carpet to reach the , which helps him and his party unlock the secret of Jafar.

During the battle against Genie Jafar, Sora rides Carpet above the city of Agrabah, giving great view of the palace, the city, and the dessert and mountains surrounding both.
