Xehanort eventually found a way to depart his home world and arrived at Scala ad Caelum, where he encountered a Keyblade Master. Under this master, he began training as a Keyblade wielder, along with his fellow pupil Eraqus, who Xehanort eventually came to see as a brother. The two often spent their time between training playing chess. The Master taught the two the ways of the Keyblade and that their role as Keyblade wielders was to protect the worlds of light from darkness. However, this answer was unsatisfactory to Xehanort, and he often visited other worlds without permission to learn more. Initially, Xehanort wore Keyblade Armor during his travels, to protect himself from the darkness between worlds, but eventually he discarded it and sought to control the darkness, believing that if he succeeded, he would not need his armor for protection. Eventually, both Eraqus and Xehanort became Keyblade Masters, and Eraqus was chosen as the Master's successor; Xehanort was chosen to inherit the No Name Keyblade. The newly titled Master Xehanort was free to take on apprentices of his own to train, and he traveled the worlds freely.

Once the guardians make it back to the Keyblade Graveyard, Master Xehanort and the rest of the Real Organisation XIIII confront them at the crossroads where he once confronted Terra, Aqua, and Ventus. He states that, while he has waited patiently, the secrets of the Keyblade War will finally be unlocked. He then summons No Name and creates a sprawling labrynth known as The Skein of Severance as the battleground for the final clash, signifying the beginning of the war. Xehanort himself remains on a larger pillar behind the labyrinth to observe the coming battles.

After defeating nine of the thirteen darknesses, Sora, Riku, and King Mickey arrive at the Tower of Endings at the end of the labyrinth , where they are confronted by Young Xehanort, along with Ansem and Xemnas. Master Xehanort states that the nine clashes beforehand have produced nine keys (appearing as floating copies of No Name) and that the remaining four will be forged now. Riku states that even of Xehanort obtains Kingdom Hearts, they will defeat him, to which he simply wonders if they will survive that long. Young Xehanort, Ansem, and Xemnas then attack the group.

Young Xehanort, Ansem, and Xemnas then attack the group.

After a difficult battle (in which Master Xehanort frequently interferes with a storm of Keyblades), Young Xehanort is defeated and returned to his proper place in time, though not before again warning Sora that there is a “high price to pay”.

After Ansem and Xemnas are also defeated, Master Xehanort declares that only one more key is needed, uses No Name to summon Kingdom Hearts, and beckons Sora to battle him. While Sora initially refuses, Xehanort reminds him that he plans for every eventuality and reveals Kairi (whom Xemnas kidnapped earlier). Sora desperately rushes to reach them, but before he can, Xehanort slashes Kairi with No Name, seemingly killing her. Sora attacks Master Xehanort in a rage, but is easily repelled. As Xehanort declares his victory, both Riku and Mickey also attempt to attack him, but both are unsuccessful and are frozen by Stopza.

Sora, Riku, and Mickey all attempt to attack Master Xehanort, but are easily repelled.

As the thirteenth key appears, Master Xehanort rises into the air and points No Name at Kingdom Hearts. The thirteen keys forged by the clashes combine, transforming No Name into the completed χ-blade. With the χ-blade finally in hand, Xehanort bids Kingdom Hearts to open and show him a new world. A ray of darkness emanates from the χ-blade and strikes Kingdom Hearts, consuming it with darkness, which starts raining down onto the Keyblade Graveyard.

Sora expresses doubt that they can defeat Xehanort now that he controls Kingdom Hearts, but is reassured by the arrival of the rest of the guardians of light. Riku states that as Xehanort can travel through time, he acts as a portal, which can be used to trap him. Sora volunteers to stop Xehanort, aided by Donald and Goofy, while everyone else keeps Kingdom Hearts under control. Sora fires a beam of light from his Keyblade at Xehanort, who is caught off guard and reacts in shock as a portal opens around him. Sora, Donald, and Goofy enter the portal, which transports the four of them to Scala ad Caelum.

Sora surprises Xehanort by opening the portal within him, transporting the four of them to a memory of Scala ad Caelum.

After Sora defeats the remenants of the Real Organisation XIII, Xehanort appears again and explains that Scala ad Caelum use to be “a seat of power for all Keyblade wielders”, and that he and his other selves “can be one” here. Xehanort proceeds to absorb the remnants of the Real Organisation XIII, granting him a set of Keyblade Armor with a helm resembling a goat. Summoning No Name, he proceeds to manipulate the world to trap Sora, Donald, and Goofy, and engages them in battle.

Summoning No Name, he proceeds to reshape the soul-world to trap Sora, Donald, and Goofy, and engages them in battle. After a grueling battle both within the town and under its waters, Xehanort’s armor is destroyed, but he escapes through a Corridor to the peak of the town. Sora, Donald, and Goofy pursue him to the tower, where he summons the χ-blade, summons Kingdom Hearts once again, and challenges the three to a final battle. Eventually, Xehanort uses the power of both Kingdom Hearts and the χ-blade to nearly slay Sora, but he is called back by Donald and Goofy. Together, they use the Keyblade and the power of friendship to break through Xehanort’s attack and deal a final blow.

After a grueling battle which lays waste to a large portion of the town, Xehanort’s armor is destroyed and he appears to be defeated. Before Sora can react however, he uses a Corridor of Darkness to escape to the top of the town.
Sora urges Xehanort to admit defeat, but Xehanort states that it’s too late. Xehanort reveals that Kingdom Hearts will trigger a purge, destroying all Worlds and returning them to their original state, giving them a new beginning free of the darkness that has continuously sprouted within people's hearts, one which he will shepherd as its leader. Sora rebukes him, stating that a true leader would know that destiny cannot be controlled, reminding Xehanort of Eraqus.

Sora, Donald, and Goofy pursue him to the tower. Xehanort reappears and questions whether Sora believes that he can contain him here. Xehanort then summons the χ-blade, summons Kingdom Hearts once again, and challenges the three to a final battle. Eventually, Xehanort uses the power of both Kingdom Hearts and the χ-blade to overwhelm Sora, but he is rallied by Donald and Goofy. Together, they use the Keyblade and the power of friendship to break through Xehanort’s attack and deal a final blow.
The rest of the guardians of light arrive, having followed their hearts to find Sora. Terra approaches Master Xehanort and reminds him that there’s more to light than meets the eye, causing Xehanort to remember that Eraqus’s heart has been with Terra all along. Eraqus emerges from within Terra and tells Xehanort to hand the χ-blade over. Xehanort initially refuses to admit defeat, but Eraqus declares checkmate.

Sora urges Xehanort to admit defeat, but Xehanort states that it’s too late. Xehanort reveals that Kingdom Hearts will trigger a “purge” destroying all Worlds and returning them to their original state, giving them a new beginning. He believes this necessary as people’s hearts had been consumed by evil, causing darkness to consume the world (presumably referencing the events leading up to and comprising the first Keyblade War), and wants to restore balance by resetting everything, then assuming leadership over the new World. Sora, rebukes this, staying that a true leader knows that destiny cannot be controlled, to which Xehanort smiles and says that he reminds him of an old friend.
Finally accepting that he has lost, Xehanort hands the χ-blade to Sora. After silently observing the reunion between Terra, Aqua, Ventus, and Eraqus, he finally succumbs to his injuries, but is supported by Eraqus before he collapses. Eraqus asks his old friend if he is ready, and Xehanort assents. The two briefly take on the appearances of their past selves, share one last laugh, then finally depart for the afterlife together.

The rest of the guardians of light arrive, having followed their hearts to find Sora. Terra approaches Master Xehanort and states that there’s more to light than meets the eye, as he told him a long time ago, causing Xehanort to realize that Eraqus’s heart had been with Terra all along. Eraqus emerges from within Terra and tells Xehanort to hand the χ-blade over. Xehanort initially refuses to admit defeat, claiming again that it is too late, but then Eraqus declares “checkmate”, causing Xehanort to remember a time when Eraqus beat him at chess.
Finally accepting that he had lost, Xehanort graciously hands the χ-blade to Sora. After silently observing the reunion between Terra, Aqua, Ventus, and Eraqus, he finally succumbs to his injuries, but is supported by Eraqus before he collapses. Eraqus asks his old friend if he is ready, to which Xehanort smiles peacefully and says that he is. The two briefly take on the appearances of their past selves, share one last laugh, then finally depart for the afterlife together.

Overall, Xehanort is the true catalyst of all the events in the series so far, having been responsible (either directly or indirectly) for converting Terra into the first of his many vessels, arranging his younger self's quest through time, the Disney Villains' hunt for Kingdom Hearts, the creation of Vanitas, the Unversed, and the original Organization XIII, the release of the Emblem Heartless and Nobodies, and the plaguing of the Sleeping Worlds with the Dream Eaters. Xehanort has a few unusual tendencies and quirks, however, such as turning away from the people he speaks to, or over-dramatizing his hand gestures when delivering a speech, even flexing his fingers in an unusual manner, as if itching to grab something.

By the time of Kingdom Hearts III, Master Xehanort's goal seems to have changed. Back during the events of Birth by Sleep, he made it known his goal was to use the power of Kingdom Hearts to balance light and darkness, having felt that too much darkness had been stamped out. When he's finally defeated by Sora, Master Xehanort tells him that he intends to use the power of Kingdom Hearts to instead purge the worlds and restart things so that only a world of light exists, blaming the greed in people's hearts for creating the darkness plaguing the land. Over all, its seems his memories from his time as Terra-Xehanort, Ansem, Seeker of Darkness and Xemnas showed him how the power of darkness backfired even when one had the willpower to control and channel it. Upon noticing how Sora reminded him of Eraqus, Xehanort got a chance to speak with his old friend, who convinced him that they had finally reached "checkmate". Accepting it was his time to pass on, Xehanort showed a more humble side by handing the X-blade to Sora and commending him on his resolve. Ultimately, Xehanort patched up his friendship with Eraqus, who departed with him.
However, in Kingdom Hearts III, Xehanort indicates that his past goals were merely a cover for his true purpose—to exploit the darkness to summon Kingdom Hearts, but then use it to reset the world to one without darkness. Upon noticing how Sora reminded him of Eraqus, Xehanort got a chance to speak with his old friend, who convinced him that they had finally reached "checkmate". For the first time, Xehanort admits defeat, and seemingly reclaims his friendship with Eraqus.
