This is making a differentation between two Shibuyas; with kanji, as in the real world, and with katakana. KH3 Shibuya and 3D Shibuya are both the katakana Shibuya. That's not saying they're entirely seperate worlds at all, just that the plot point of Shibuya from the previous game might not be "directly connected".
