Marluxia had been plotting an Organization takeover with [[Larxene]], planning to use a young girl named [[Namine]], who has the power to alter memories, to do so once Sora came to [[Castle Oblivion]]. Learning that Sora was near by, Marluxia went to greet him and lured him down the path that lead to the castle, leaving a cryptic message that there is something he needs, but must lose something dear to him in order to obtain it.
Marluxia, working with [[Larxene]] and Axel, plots to overthrow the Organization. They formulate a plan to use a young girl named [[Naminé]], who has a mysterious power over memory, to deceive Sora into thinking he had sworn to protect her, and then have her use Sora to help them defeat the senior Organization members. This plot stems from a rivalry between some of the younger Organization members and the original six core members. [[Vexen]], Larxene, and Axel all do their part to feed Sora with information and lure him further into the castle. Each of them fight him on their own, although none of them use their full strength and throw the fights. They also make use of Vexen's [[Riku Replica]] to compete with Sora for Naminé's loyalty.
 
When Sora and his friends arrive, Marluxia explains the memories of their magic and abilities had been taken away from them the momenet they entered. Marluxia then explains that withn Castle Oblivion, they would meet people from thier past that they meet, making them think they could find Riku and the King. He then phases though Sora and creates a [[World Card]] of [[Traverse Town]], giving it to him for his use. Marluxia then appears within the recreation explain that it's not the real Traverse Town and how to fight within Castle Oblivion.
 
He later meets up with Sora again once he exits [[Traverse Town]], asking how he liked meeting the people from his memories that he missed. When Sora asks what he wants, Marlxuia crypticly asks "What do you have to give?" before Axel appears. Surprised to his appearance, Marluxia asks him what he is doing there; Axel had gotten bored watching him hog the hero. Leaving Axel to test Sora, Marluxia gives him the World Cards to [[Wonderland]], [[Olympus Coliseum]], [[Agrabah]], [[Halloween Town]] and [[Monstro]] (with the other four, presumebly).

Following Vexen losing control of his [[Riku Replica|replica of Riku]] meant to count Sora, Marluxia appears to quell the arguement between him and the other two. He  pronounces Vexen's project a failure, telling him not to disapoint them again. Although Vexen arrogantly protests by saying Number 11 of the Organization cannot be bossing around Number 4, Marluxia silences him by holding his sythe out. Marlxuia then explains that [[Namine]] and [[Castle Oblivion]] were entrusted to him by "their leader", so going against him will be seen as treason. He then goes on to say that Vexen cannot win against Sora, prompting Vexen to boast that he cannot see he is strong enough to do so. Marluxia then tells they wish to see it, telling him none of them wish to be suspicious of a comrade. Although confused by the order, Vexen agrees, and he leads Sora into [[Twilight Town]]. He fights Sora a second time, but he is again defeated. Sora pursues Marluxia into his inner chambers, where he expresses his joy to the supposed destruction of Axel. Marluxia goes on to talk about how he wants the Keyblade for himself, telling Namine to completely erase Sora's memory, which would destroy his heart. With everyone concerned, Marluxia explains he wanted Sora unharmed, but he can rebuild the Keyblade wielder more to his liking with time. However, Naminé, remembering Sora's kindness towards her, flat-out refuses the order, even when faced with elimination. Marluxia is perplexed when Sora orders Naminé to do so for her own safety, claiming that with Donald and Goofy's memories, he can regain his own again. Sora destroys Marluxia, but he appears once more, explaining that all they destroyed was merely an illusion of him <!--For an illusion, that guy packed a punch-->. Riku replica lashes out and strikes him, only to find this Marluxia was another imitaion. Namine then reveals that Marluxia had actualy been hiding in the room behind them, and his power is so strong that it's trying to destroy Sora's heart. When Sora races in, Marluxia gives a speech about darkness, light and nothingness, transforming into a more powerful form. Despite Sora defeating him, Marluxia returns again for a fight onbaord his specter. However, he ends being defeated for good, begining to fade away. As darkness and flower petals flowed out of him, Marluxia tried reaching out to Sora, but finaly vanished before he could do so. This makes him the fourth member of Organization XIII to fade back into darkness; he's also the first to be an ending boss battle aside from Xemnas.
Sora destroys Marluxia, but he finds that the real Marluxia has been hiding in a back room and that his opponent had only been an imitation. Sora advances into the final room to confront the true Marluxia and defeats him in the final battle. Marluxia reaches out to Sora as he begins to fade back into darkness, but he soon vanishes in a flurry of flower petals, effectively making him the fourth member of Organization XIII to fall.
