After the battle with Data-Riku at the end of Hollow Bastion II, Data-Sora enters Inside Riku's Data, marking the beginning of Hollow Bastion II.

The cutscene at the beginning explains that Data-Sora needs to destroy the bugs Pete planted inside Data-Riku. The catch is Data-Sora's own power has been lost and dispersed in the form of collectible orbs named Matrix Power. After you have a break at a save point and Moogle, you have to enter a strange door that leads to a data, re-imagining of Destiny Islands.

Here, you learn about mechanics in terms of gameplay. In summary, you have to find and debug a System Sector to get rid of the major bugs. However, your stats have been made 0% effective so before you enter the System Sector, you'll want to break Prize Blox and kill Prize Bugs to obtain Matrix Power, which restores some of your stats. Destiny Islands also has a Rare Prize Blox, containing a Debug Device: R, in the western area to the side of the bugged tree-house. The System Sector is located on the small island to the south and consists of two pesky floors. The first challenge is to not use any recovery commands so you have to be extra careful not to take much damage. If you're struggling, consider swapping out your Cure commands with crowd-control ones, like Slow or Magnet, so that it's easier to avoid taking damage from enemies. The second challenge requires you to "Take damage no more than 14 times!" so similar preparation must be taken. You'll be fighting a Core Blox so take caution when there are danger blocks. At the end, the rewards are:

Afterwards, you'll be taken back Inside Riku's Data to heal and save. A second door that leads to Traverse Town's First District appears. The same principle of debugging a System Sector remainds, though the world's layout is more complex.

The First District has a number of treasures to offer. Use the bounce block in the western section of the plaza to get to a moving platform of metal blocks, which takes you to three floating platforms. The first has two Rare Pair Blox that can be joined to form a block containing a Strength +3 chip. The second only has a regular Prize Blox and the third has a Rare Prize Blox that drops a Debug Device: R. Once you've looted these, take the east gate, which is bugged and glitched, and you'll find yourself in the Second District instead of the Third. A set of Rare Pair Blox are found here so work on joining them together to get a Fire Resistance +4 chip. One block is found on a slightly higher platform in the north-east section of the map. The other is found near the bell tower, which you can easily get to by taking the south-west door that usually leads to the Alleyway. There is also a Rare Prize Blox containing an Aeroga on a rooftop to the south-east, which you can get to by going back to the bell tower and jumping along a series of rooftops. Then, take the south gate to return to the First District. The System Sector is against a metal wall of blocks but before entering it, grab the few remaining Rare Prize Blox. One is found on top of the wooden stand in the north-west that you can get to by making use of a bounce block. This contains an Aero Resistance +4 chip. If you go to the eastern section, there are many bounce blocks and platforms that you can use to reach the rooftop of Cid's Accessory Shop, in the centre. A Rare Prize Blox containing a HP +6 is found there. Now, feel free to enter the three-floored System Sector if you think you've obtained enough Matrix Power. Its challenges are fairly straightforward, though the last one demands that you don't miss more than a certain number of attacks so beware when you fight the Core Blox on the last floor. The sector's rewards are:

You'll then be back at the hub and a door to Wonderland will open. Enter through to land in the Clearing and then go through any one of the four doors leading to the Lotus Forest, which is littered with treasure. There is a Rare Prize Blox, containing a Blizzard Resistance +4 chip, in the north-east corner of the area, on top of a platform. Also, there is a Thundaga on top of floating blocks to the west, which can be reached by jumping from nearby platforms or stacks. An Aero +3 chip, which is on top of floating blocks in the south-east, can be obtained by air-sliding twice or gliding from the platform in the south of the forest. Additionally, there is a set of Rare Pair Blox in the area that has a Curaga. One block is on the floor in the south-west while the other is in the centre of the map. After you've collected all treasures and enough Matrix Power, enter the two-floored System Sector in the north-east corner. The first challenge demands you to not take damage more than a certain number of times, an ordeal made harder by enemies like the Danger Bug. Against critters like these, use magic commands to safely dispatch them from a distance and avoid taking damage. The second floor has a simple challenge and pits you against another Core Blox, though the hilly terrain makes the battle longer.

System Sector C

Returned to the hub, you can now go to Agrabah. You'll start at the Cave / Hall of Beginnings, which has a number of treasures. The room that you start in has a Rare Prize Blox, containing a Spark Dive, which can be reached by bouncing from a series of bounce blocks. Follow the path and then jump over a wall of metal and danger blocks in the centre of the map. Here, there's a Rare Prize Blox, containing a Thunder Resistance +3 chip, hidden under a mass of other blocks. Towards the end of the path, there is a Stun Impact in plain sight. The door at the end leads you to the Cave / Entrance, which has dramatically changed since the last time you saw it. Jump on the bounce blox in the west to reach the platform above. From here, you can get to the platform in the south, which has a Tornado Tracer. After, you can bounce to a higher platform to obtain a Triple Burst. Now, bounce your way across to reach the head of the Cave of Wonders Guardian, which is where the world's System Sector is. It has three floors that have rather straightforward challenges. However, the floors themselves requires you to defeat thirty "Bug" Heartless, super-sized Air Soldiers and three Core Blox so be prepared for long, heavy battles.

System Sector D

Once you return to the hub again, the final door opens up. This takes you to Hollow Bastion in the Chapel, where you fight another bugged Data-Riku.

TEMPLATE MINIBOSS STRATEGY: Data-Riku remains largely the same to his earlier fights, though he is now more vicious and powerful. His Dark Aura attack requires careful, precise dodges to escape and his Dark Firaga now shoots three bolts. Stock multiple healing commands in your deck since you'll be taking a lot of damage. Also equip a quick, fast-paced Keyblade to prevent giving Data-Riku an opportunity to attack you.

After the fight, Data-Sora will recover all of his Matrix Power and the bugs within Data-Riku will be no more. You'll then be able to take an exit portal to return to the outside world and your escape is played in the form of a side-scrolling segment. The mechanics are largely the same, though there is now a timer and reskinned blocks. To advance, break all the blue blocks you see, which will open up the pathway for you to go. Once you get all the way to the end of the area, you'll need to go up by riding the moving blocks that spawn after you break the blue blocks. A large crystal marks the end point of the stage. Afterwards, you go to the Chapel (Dragon's Lair), where Maleficent blocks your escape route and fights you in dragon form.

Most of the dragon's attacks can be easily avoided if timed well. If she jumps, she'll stamp the ground as she falls, sending out a shockwave attack that you must jump over. When her head glows green, specks of fire fall down from the sky but they can be avoided by dodge rolling to the side. To defeat her, strike her chest, or head when possible, and retreat backwards whenever she signals an attack. It is sometimes possible to jump on her legs and then back, making it easier to strike her head, though she frequently shakes you off. Hitting Maleficent enough causes her to be stunned for a while and power-ups sporadically fall from the sky giving you a few helpful bonuses.

After a long cutscene, a final bug breaks loose. You have some time to prepare in the Grand Hall before you must enter the Heartless logo-shaped portal to begin a 3D shooting segment, in the Data Tunnel. This is similar to previous 3D shooting stages; simply keep travelling down the tunnel. An Invisible appears at the end so save some overlay command for it. To destroy it, keep shooting at it and dodge when it attacks. At the end of the tunnel, you reach the Central Corruption, where you fight the final source of bugs: Sora's Heartless.

Sora's Heartless is similar to a Darkside. When it punches the ground, take the opportunity to deal a combo but do not linger as it attacks with ice or fire after a few moments. Sometimes, it sends beams of light to strike the ground however this can be dodged by finding patches of empty ground. Deeper into the battle, it goes underground and punches up, giving you brief moments to attack its arm. Occasionally, it pokes its entire body above the ground so be wary to avoid that. After the first fight, it changes to become a normal-sized, silhouette of Sora. It has an attack where it goes into the air and rains down fake Keyblades at you. The last Keyblade is gold and using "Drag 'n' Drop" near it causes Sora's Heartless to revert back to a Shadow, leaving it vulnerable to attacks. A third battle ensues where it makes copies of himself, which can be distinguished by their extremely low defense. Take out the copies first so that the main one uses the attack that makes Drag 'n' Drop available. Be warned that taking too long to destroy the second copy, causes the first one to respawn. Afterwards, the same battle repeats with the copies being more aggressive than before. At the end, Mickey comes and holds down Sora's Heartless to its weakest form, leaving you to destroy a mere Shadow.

After the battle, you complete Hollow Bastion II and a series of long cutscenes play before you go onto the final world, Castle Oblivion.
