A few months later, Xion, began questioning the reason behind her existence and disappears for several weeks. When Roxas finds her, Axel suddenly attacks her and brings her back by force. This causes Roxas to distrust Axel and even refuse to speak to him for some time. The next day, he asks Xemnas about Xion, then he has a flashback to his conversation with him in the Dark Margin when Xemnas addressed him as "Sora". He asks him about Sora and the only thing he said was that he's what connects him and Xion. A few weeks later, he wakes up from a dream of Sora losing the Keyblade to Riku and Donald and Goofy leaving him and finds a tear wondering what it is. On a mission with Xion, he finds that he's been running out of strength while Xion is getting stronger during missions.

When Xion departs the Organization in an attempt to return to Sora during a mission with Axel, he confronts Axel about why he didn't stop her and he reveals that she is a Replica and not a true member of the Organization, but Roxas refuses to believe it. The next day, Xemnas confirms that Xion is a replica and sends Axel to bring her back. Roxas grows increasingly frustrated and confused about unanswered questions concerning his identity and role within the Organization wondering where he truly belongs. The next day, he asks Axel how long he knew about Xion. He replies that he doesn't remember when exactly he found out, then Roxas mentions that since Xion copied his powers, the Organization doesn't need him and wonders if Axel felt the same. Axel denies that since he's his best friend, only for Roxas to counter that best friends are supposed to be honest with another. Losing his temper, Roxas demands Axel to tell him who he really is, but Axel only tells Roxas to trust him. Angry and distrustful, Roxas refuses and decide to leave the Organization himself to find the answers he's looking for. Saïx attempts to stop Roxas from exiting the castle. Roxas defeats him, and departs. On his way through Dark City, Roxas encounters Axel, who attempts to persuade him to stay, warning him that the Organization would destroy him for his betrayal. Roxas continues on his way, saying, "No one would miss me."

Two days later, Roxas sits alone at Twilight Town's clock tower, realizing he does not know anywhere else he can go. Xion, who has discovered the truth behind her own birth, and has been reprogrammed by Xemnas, visits Roxas. To Roxas's shock, Xion has taken on the appearance of Sora. She tells Roxas that she wishes to become the "real" Sora, and aims to absorb Roxas, fulfilling her purpose of her creation (her Secret Reports reveal this to be a ruse). Xion and Roxas could not coexist, as such would cause Xion to steadily weaken and endanger Roxas. She understands this, and decides to willingly disappear instead of letting Xemnas succeed. She relates this fact as she fades away following her defeat.
