The second volume of the Kingdom Hearts II manga was originally published in 2008 by Tokyopop. The series was later picked up by Yen Press not long after, releasing the second volume in 2013. The second volume of the Yen Press release continues Sora's story. The Tokyopop release concludes Roxas's story, shows Sora's Awakening, and continues up to Sora, Donald, and Goofy's first visit to Hollow Bastion.

The front cover of the Tokyopop issue shows Sora, Donald, Goofy, Hayner, Pence, Olette, Roxas, DiZ, Axel, Naminé, an unknown hooded figure, and several members of Organization XIII in front of Hollow Bastion. The Yen Press cover shows Sora, Donald, and Goofy in front of Beast's Castle.

[[|125px|left]]Axel reports back to Organization XIII of his failure to return Roxas. Axel is then given a new order: either bring Roxas back or eliminate him. Back in Twilight Town, Roxas is still troubled by Naminé's words from the previous day. Elsewhere, Naminé and the mysterious hooded figure from before discuss Sora's near completion of returning his memories. Knowing that DiZ has ordered her demise, Naminé requests seeing Roxas one more time. On the last day of summer vacation Roxas goes to the Usual Spot to meet up with his friends. Upon arrival he discovers that his friends cannot see or hear him. Axel soon arrives and tries to spark Roxas's memory. Roxas feigns remembering his friendship with Axel, almost convincing the latter, only to be discovered after questioning his existence. Axel begins to destroy the surrounding furniture in the room, claiming it all to be fakes created by DiZ. Infuriated, Roxas summons his Keyblade and prepares to attack. Suddenly, time is frozen. An unknown voice compels Roxas to return to the Old Mansion. Roxas complies, leaving a somber Axel behind. 
2 9 "Shattered"

[[|125px|left]]Roxas fights his way through town to the Old Mansion. Unfortunately, he discovers the gate is still locked. Suddenly, the man in black appears and fends off the Dusks while the Keyblade automatically unlocks the gate, much to Roxas's surprise. Roxas enters a room in the mansion and finds a collection of Naminé's sketches. The sketches trigger Roxas's memories, allowing him to remember his time with Axel and his defection from Organization XIII. A digital version of Naminé appears, instructing Roxas to wake up Sora. DiZ suddenly appears and dismisses the data Naminé away, telling Roxas he will answer any questions the boy has. A black portal appears with the real Naminé. Before being sent away she tells Roxas that he will not disappear, but will actually be made whole. DiZ captures Naminé and locks her away. After a brief disagreement with the man in black, DiZ begins his "vendetta against the Organization" by eliminating all the Nobodies in the town. Roxas makes his way to the lower depths of the mansion, eventually finding a computer. He passes out and regains all of his memories, including his time spent in Organization XIII and his capture by DiZ. Upon coming to, Roxas summons his Keyblade and destroys the computer. 
2 10 "Nobody's Tears"

[[|125px|left]]Roxas recalls his time spent in Organization XIII, specifically the jealousy he felt while observing Hayner, Pence, and Olette. Axel arrives and comments about the day Roxas left Organization XIII. Axel states that he has orders to eliminate Roxas. The two battle, with Roxas now summoning two Keyblades. After defeating Axel Roxas heads into the memory pod room, where he encounters DiZ. The two briefly talk, ending with Roxas arguing that his heart belongs solely to him. The memory pod containing Sora begins to open. 
2 11 "Running From Nightfall"

[[|125px|left]]At the Usual Spot, Hayner, Pence, and Olette find a bag of sea-salt ice cream. However, there is an extra ice cream in the bag, and the trio cannot determine the reasoning despite their efforts. Back in the Old Mansion, Sora's memory pod is opening. As Roxas begins to fade away he remembers his time spent with his "friends," and comments about how his summer vacation is actually over. Axel is shown to have survived his battle with Roxas, now standing on one of the rooftops in Twilight Town. At the train station, King Mickey has arrived, garbed in a black hooded cloak. Sora, Donald, Goofy, and Jiminy awaken from their memory pods with no recollection of where they are. Walking into town, the group finds an ongoing festival. After settling a dispute between Seifer and Hayner, Hayner leads the group to the train station in hopes of sparking Sora's memories. At the station the group is attacked by Dusks. Mickey intervens and dispatches the Dusks. The King gives the trio a munny pouch and orders them to take the train. After saying goodbye to their new friends, the trio complies. Back at the Old Mansion the mysterious figure who had assisted DiZ states that he must leave. During the same time, Pete is shown outside the Mysterious Tower, commenting about his plan for world domination. Back on the train, the trio spots the same tower from a distance. 
2 12 "Key to the Door of Light"

[[|125px|left]]The trio arrives at the Mysterious Tower just as Master Yen Sid is dismissing Pete from the grounds. Pete retaliates, saying he and Maleficent will be back. Master Yen Sid claims Maleficent is no more, prompting Pete to flee. Donald and Goofy bow before Yen Sid, explaining how Yen Sid is Mickey's old Keyblade master. Yen Sid congratulates the group on successfully removing the Heartless threat. This is short-lived, however, as Yen Sid explains the new threat: Nobodies. Yen Sid tells the trio of Organization XIII and the existence of Nobodies. The trio agrees to help the King with the Nobody threat. After updating the group's clothing, Yen Sid returns the Gummi Ship back to the trio. As they leave, Yen Sid reminds Sora that he is the key to opening the door to light. Back in Hollow Bastion Pete is shown visiting the remains of the original castle controlled by Maleficent. The witch soon arrives, reviving her original plan of world domination. On the Gummi Ship, the trio is reunited with Chip and Dale. With Hollow Bastion being the only world gate open, the group heads there.

19 "What Became of the Researcher Vexen"

In The World That Never Was, Xaldin runs into a man resembling Vexen. He discovers that this man is identical to Vexen because he is a replica created by the original Vexen. The replica reveals he and forty-three other replicas were created in order to continue the original Vexen's work. Xaldin disputes this, claiming the replica was created to take revenge on Organization XIII. The two briefly scuffle, with the replica successfully freezing Xaldin. The replica leaves, determined to continue discovering the deepest secrets of the heart. At The Castle That Never Was, several Organization members meet. Learning of Sora's advancement, Xigbar is dispatched in pursuit. Meanwhile, the trio successfully lands in The Land of Dragons, where they are immediately forced to train with other soldiers of the Imperial army. After a day of training, the trio head to a nearby lake to wash off, where they discover Ping.

Ping's true identity of Mulan is revealed. Mushu orders the trio to secrecy, revealing that Mulan could be killed should her true identity be discovered. The trio agrees to help Mulan. Elsewhere, Xigbar meets with Shan-Yu and successfully convinces him to join their side. With their training complete, the army begins its march through the mountain pass. There they discover the charred remains of the mountain village, and what became of Li-Shang's father, the general. Shan-Yu and his Heartless army attack the Imperial army. During the battle, Li-Shang is injured. Ping is quick to action, instead aiming a rocket at a mountain peak. After this, Ping is attacked by Heartless, but is saved by Sora just in time for the start of an avalanche.

Although the Imperial army survives the avalanche, Ping's true identity as a woman is revealed. Sparing her life, Shang dismisses her from the army and leaves, returning to the Imperial city. As the group determines what move to make next, Shan-Yu is discovered to be alive. He summons the Storm Rider and flies towards the Imperial city. In the Imperial city, The Emperor congratulates Shang on the successful operation. His acknowledgements are cut short, however, when a hooded figure appears, warning them of an approaching Heartless attack. As Shan-Yu begins his assault on the evacuated city, Sora and the others pass the hooded figure. Ignoring him for the larger Heartless threat, they reunite with Shang. Shang gives Sora a paopu fruit, claiming it was a gift from the hooded figure from before. Sora deduces that this hooded figure is Riku.

22 "One Bad Dude"

Sora runs back in search of the hooded figure he believes to be Riku. Despite the additional aid of Donald and Goofy, Shan-Yu successfully arrives in the throne room and kidnaps The Emperor. Shan-Yu states his true intentions: use the powers of darkness to make The Emperor his puppet. With the help of Mulan, Shang and the others successfully reach the throne room. As Shan-Yu goes to strike down The Emperor, Sora intervenes, and begins to fight Shan-Yu alone. After successfully defeating Shan-Yu, Sora leaves the care of The Emperor to Shang and the others, now focused on the hooded figure in the below courtyard. This hooded figure reveals himself to be Xigbar. The two briefly fight, with Xigbar ultimately sending Sora into a wall. As he leaves, Xigbar instructs Sora to continue fighting the Heartless. Shan-Yu's sword glows, revealing the trio's next path. Sora declines Shang's offer of training the imperial army, instead leaving it to Mulan. As they prepare to leave, Mushu gives the trio a gong with which they can use to summon him. Elsewhere, in the Underworld, Pete confronts Hades over the whereabouts of Hercules.

23 "It's Tough to Be a Hero"

Sora, Donald, and Goofy successfully land in Olympus Coliseum. As they approach the coliseum, they notice a woman being attacked by the Heartless. Sora saves the woman, who introduces herself as Meg. Meg reveals that she was on her way to the Underworld to talk to Hades. Despite the trio's protests, Meg continues on. It is not until Hercules intervenes, collapsing, that she stops. Back at the coliseum, the trio learn the real reason behind Hercules's exhaustion: Hades has constantly sent powerful monsters to battle in the coliseum. Not wanting to disappoint his fans or deny his duties as a hero, Hercules continues to fight in each match even though he is exhausted. With Sora offering to switch Hercules places for the next match, Hercules is ordered by Phil to rest. In the Underworld, Hades and Pete plot to turn Hercules into a Heartless. To do so, Hades sends the Hydra to the coliseum. His plans are thwarted, however, by Sora, Donald, and Goofy. Learning of this failure, Hades determines the next course of action: trick Sora into unlocking the Underdrome and then lure Hercules to compete. To do this, Hades and Pete kidnap Meg and seal her in a stone along with the Underdrome's lock. Elsewhere, in The World That Never Was, Demyx is given orders to dispatch to Olympus Coliseum.

24 "Underworld Rhapsody"

In the Underworld, Hades summons Auron and makes him a deal: Fight in a battle to the death against Hercules in order to win his freedom. At the coliseum, the group learns of Meg's kidnapping, prompting her immediate rescue. Before Sora leaves, Phil gives him the Olympus Stone, claiming it will protect his life energy as they fight in the Underworld. While the trio chases after Hercules, they run into Demyx, who has been drained of his life energy due to the nature of the Underworld. Sora gives him the Olympus Stone, despite his ties to Organization XIII. In a confusing short exchange, Demyx both thanks and attacks the group, easily subduing Sora due to his weakened state. Demyx returns the Olympus Stone to Sora and leaves, but not before asking "Roxas" to rejoin the Organization. After catching up with Hercules, Sora uses the Keyblade to release Meg from her stone prison- inadvertently unlocking the Underdrome in the process. Hades appears and reveals the next part of his scheme: a new tournament called the Hades Cup. To the victor goes their freedom from the Underworld and the chance to battle Hercules. Furthermore, should Hercules refuse to participate, Hades will dispose of Meg.

Pete questions whether the deal previously made between Auron and Hades is enough to warrant Auron's cooperation. Hades reveals that he also created a doll of Auron that can be used to control him. Initially, Sora, Hercules, and Auron successfully move up in their respective bracket's ranks. However, in Sora's match against the Ice Titan, Sora loses, confirming the final match of the tournament: Hercules versus Auron. The match begins, with Sora, Donald, Goofy, and Meg watching from the sidelines. Meg reveals the Auron doll she previously stole from Hades. Fearing the fatigued Hercules will die during the match, Meg forces Hercules to withdraw from the match. He does, prompting Hades to intervene. Hades reclaims the lost doll and uses it to order Auron to attack Hercules and Meg. Auron is forced to comply, but as he swings his sword down, Pete accidentally brakes the doll controlling him.

26 "Follow Your Heart"

Now free from Hades's control, Auron begins to attack Hades and Pete, claiming they both lied to him. Pete manages to escape, now focused on retrieving the broken doll. Foiled by the trio's efforts, Pete instead refocuses on Hercules. Stalling the trio with a swarm of Heartless, Pete begins to turn Hercules into a Heartless. Despite his attempts, Pete is unsuccessful. He throws Meg off the cliff, into the pool of the undead, believing it will be enough to turn Hercules to the darkness. Hercules immediately dives into the pool after Meg, leaving Pete and Hades to Auron and Sora. The two heroes easily defeat Hades and Pete, tying them together. Not long after, Hercules appears, holding an unconscious Meg. He orders Hades to revive both Meg and Auron, to which Hades eventually complies. As the group heads back to the coliseum, Hades and Pete, still tied together, begin arguing amongst themselves, accidentally throwing themselves off the cliff into the pool of the undead. Back at the coliseum, the group begins their farewells. Hercules vows to fill the coliseum stands, now with renewed energy. Auron bids the trio farewell, saying he will think of them anytime he looks at the stars. As the group looks at the stars, they see constellations of themselves. Back in Hollow Bastion, Pete returns empty-handed to Maleficent's castle.
