During the final showdown, when the ''Flying Dutchman'' is under invasion, Jack turns against Jones. Jack also manages to defeat Luxord using the power of his breath. When everything is peaceful, Elizabeth thanks Jack for his efforts.

Jack also manages to defeat Luxord using the power of his breath, the foul odor causing Luxord to step back and fall into the maelstrom. Jack is soon found by Jones, who accosts him. With Sora, Donald, and Goofy's arrival, Jack does battle with Jones. During the fight, Jones breaks Jack's sword but Will and Elizabeth's arrival gives Jack the chance to open the chest. Holding the unlocked chest to Davy Jones' heart, Jack reveals his intention to stab the heart, but Jones mortally wounds Will. As Sora, Donald, and Goofy attack Jones in fury, Jack ultimately chooses to save Will by helping him stab the heart; killing Jones and making Will the new captain of the Dutchman.


Sometime after Xehanort's defeat, at Port Royal, Jack and Gibbs spot a ship in the distance.
Jack and Elizabeth watch Will die with Sora asking if there is anything they can do to save him. Jack merely states that "The Dutchmen must have a Captain" before escaping the Dutchman as it continued sailing down into the maelstrom. Arriving safely aboard the Black Pearl, Jack orders the crew to prepare for attack while Beckett has the Endeavour prepare to attack the Pearl. Fortunately, the Dutchman resurfaces with Will at the helm, and as the new captain of the Flying Dutchman. Both the Pearl and the Dutchman sail to the Endeavour and, by Jack's order, fires a full broadside, destroying the ship and killing Beckett.

When everything is peaceful, with Will now bound aboard the Dutchman, Elizabeth thanks Jack, Sora, and friends for their efforts. She bids them, Barbossa and the crew farewell before leaving with Will, planning to spend their only day together.
