Perhaps the whole yellow eye trait was not yet thought of at the time for Riku. It is possibly because the hue of yellow dictates how deep a person has embellished himself in darkness or how strong they are with it. Braig/Xigbar and Saix have yellow eyes because they have embraced the darkness completely and allowed it to take them over for more power. Vanitas being made out of pure evil speaks for itself. Ansem wields the darkness but he has not allowed it to take him over. As for Xehanort's Heartless, that's certainly a thought-provoker given his hammy speeches.
