Zexion appears before Riku while he is between floors of the castle, shortly after the death of Marluxia. As the force of Marluxia's death shakes the castle, Riku halts with surprise and comments how a very strong scent in the air has died. Zexion materializes in front of him and tells him that Sora has just defeated Marluxia. Riku is surprised to learn that Sora is also in the castle, but Zexion tells him he would never be able to face him after having such darkness in his heart, saying that the weilder of the Keyblade is destined to oppose anyone who hosts the darkness (which Riku does).

The light fades to reveal he hit Sora, but "Sora" is revealed to Zexion in disguise; Zexion used his powers of illusion to make Riku face his greates nightmares. He asks Riku how he could have found him in the light, only to shocked to find out that his scent of darkness was something even light cannot block; it can be followed stright to him. Enraged, he decides to engage Riku in combat himself, albeit wounded, but still puts up a rather difficult fight by taking some of Riku's power to use for himself. However, he ends up defeated, telling Riku that he is on the side of Darkness just like the Organzation. When Riku claims to know who he is, Zexion questions him about this as he was once afraid of the darkness. Riku says he is not anymore and slashes him once more, prompting Zexion to flee.  
He wounds Sora, whose disguise falters to reveal Zexion, who had been using his powers of illusion to deceive Riku. Zexion is astounded by Riku's ability to control the darkness, and is also enraged at his perseverance. He decides to engage Riku in combat himself, albeit wounded, but still puts up a rather difficult fight. However, Riku eventually overcomes and defeats Zexion.


After escaping from Riku, Zexion appears back in the meeting room, being shocked by Riku's use of darkness, claiming that noone has EVER worn it the way he does, finding it to be completely impossible. Hoever, he quickly calms down when he realizes that it's Vexen's replica; they could use this fake Riku to defeat the real one. However, Axel ignores Zexion and his idea, asking the replica if it would like to be real, which it does. Axel tells the replica that it can become a real person if it gains the strength Riku does not have, saying Zexion is a "good place as any" to start. Zexion is horrified by Axel's suggestion, but before he can do anything, the replica grabs him by the colar of his coat and usck out his lifeforce; judging by Axel's line of Zexion finding out "way too much", Axel having purposefully set this up in order to move Saïx up within the ranks of the Organization.

After escaping from Riku, Zexion appears in a room, where Axel and a companion are waiting. In a panic, Zexion thinks Axel's companion is Riku himself, but then realizes it's only Riku Replica. Axel and the replica then approach Zexion, and Axel directs the replica's attention to his lack of wholeness. He tells him that if he can find strength that the real Riku doesn't have, he can become a whole person of his own, rather than a mere puppet or whole copy of Riku.
 
Axel then suggests that he should start by eliminating Zexion. Zexion is horrified by Axel's suggestion, but before he can do anything, the replica eliminates Zexion and takes his power; judging by Axel's line of Zexion finding out "way too much", Axel having purposefully set this up in order to move Saïx up within the ranks of the Organization.
